The organizational structure of the EMDHR is composed of the following five organs:
 
1. Annual Congress
2. General Council
3. Executive Committee
4. Audit Committee
5. Disciplinary Committee
 
The Annual Congress, which is composed of each and every member of EMDHR, is responsible for:
• The approval and amendment of the Constitution;
• The election of both the rest organs of the EMDHR and;
• The approval of any decisions made by the rest organs in accordance to the Constitution of the EMDHR.

The General Council is composed of representatives of each Chapter and other additional members elected by the Annual Congress. It is a body accountable to the Annual Congress. It is the organ which is responsible to:
• control the activities of the Executive Committee in line with the mandate as provided in the Constitution and resolutions of the Annual Congress;
• approve any proposal or recommendation put forth by the Executive Committee and;
• serve as a medium of communication between members and the Executive Committee.

The Executive Committee is comprised of five EMDHR members to assume the following positions:
• Chairperson;
• Director of Finance and Administration;
• Director of Communications Management;
• Director of Fundraising and Project Management; and
• Director of Campaign and Membership Management.

The day-to-day affairs of the EMDHR is controlled and managed by the Executive Committee. Subject to the terms of the EMDHR Constitution and to the resolutions of the Annual Congress, the Executive Committee may exercise all the powers of the EMDHR. Any decision taken by the Executive Committee is subject to revision, approval or amendment by the General Council.
 
The Audit Committee is composed of three members of the EMDHR General Council as established by the Annual Congress with the purpose of auditing the financial matters of the EMDHR. The committee directly reports to the General council.

The Disciplinary Committee is composed of three members of the EMDHR General Council as established by the Annual Congress with the purpose of handling the disciplinary matters of the EMDHR.
